GitHub creates an issue every time a pull request is submitted for your repo. These are displayed on your Waffle board with a special pull request icon in the header, making them easily recognizable. 

You will not see separate issue cards for pull requests if you reference a minimum of one issue in the pull request title or pull request body. Pull requests that have issue references in their title or body will be attached/associated with that issue as described here, and a new card will not be created.
